PlotThe film begins with the Scientist creating a little mechanical humanoid homonculus (called "stitchpunks" by fans and throughout this article). The Scientist tells how humanity, in its blind pursuit of science and technology, went to its doom. He finally gives life to the doll with a talisman [9] and then promptly dies.
9 (Elijah Wood) awakens in the Scientist's workshop, finding the talisman. He comes across the dead scientist (it is unknown how long it'd been since he died) which frightens him. He opens shutters to see a destroyed, desolate Earth. He sees, while looking out the window, someone down below, and tries to call out but finds he cannot speak. He grabs the talisman and runs outside. He comes across 2 (Martin Landau) who gives him a doll's voice box. They are attacked by the 'Cat Beast' which captures 2, taking him to what 9 sees as three tall shapes. In the process of running away, 9 tears his shoulder, and eventually passes out from exhaustion.
When 9 awakens, he meets one-eyed 5 (John C. Reilly) who had sewn his shoulder and brought him to a church. 9 then meets stubborn and irritble 1 (Christopher Plummer) and rude, none-too-bright 8 (Fred Tatasciore). 1 tells how the machines have destroyed everything, and 5 brings him up to the watchtower. 9 spots from there where 2 was taken, and he and 5 both go to save him. After a fight with the 'Cat Beast' (who was about to put the talisman that he took with 2 into a dormant machine) they end up coming across 7 (Jennifer Connelly) the only female stitchpunk, who kills the machine. Out of curiosity, 9 places the talisman where the beast was about to, and 2 pushes him out of the way only to get the life sucked out of him. The Fabrication Machine awakens, and after another small fight, 9, 5, and 7 manage to escape, devastated about 2's death.
7 leads them to twins 3 and 4 (their genders are never said, and they are mute, but comunicate with each other by flashing lights in their eyes.) 9 draws a picture of the talisman after he finds out that the Scientist built the B.R.A.I.N. (the Fabrication Machine) for good, but it ended up building machines for evil, and taking out all of the humans. 5 tells 9 that the picture he drew is what 6 (Crispin Glover) always draws, and they go back (7 took off, unwilling to go back to 1) to see 6's paintings only to be caught by 8 and turned into 1. Furious, 1 states that 9 is nothing but trouble. They are still quarreling when they are attacked by the 'Winged Beast', which the Fabrication Machine invented in the time they'd been gone.
The church catches on fire in the fight, and after the beast is destroyed (by getting sucked into a downed plane's propeller) they move to a place that looks like it might be a deserted grave-yard. 1 admits after another quarrel with 9 that he did send 2 out to die (not just for a scouting mission like he had said earlier), his excuses being "He was old and weak". 8 and 7 (and nearly 1 and 5) are captured by another new beast, 'The Seamstress' who uses 2's lifeless body as bait. 6, 9, 3, 5 and 4 all set up a small memorial for 2.
9 manages to save only 7 when they all go to rescue them, and they destroy the factory. They celebrate shortly, but 5 runs off chasing a record that rolled down a hill and finds the machine is still alive. 5 barely manages to warn the others before the machine absorbs his life. The remaining stitchpunks run across a bridge, and it cracks in half, the machine being stuck on the other side. It grabs 6, but before he is killed he tells them not to destroy it, and that the others were trapped inside of it. The machine takes his life and drops his body into the deep, foggy chasm under the now destroyed bridge. 9 is the only one who believes 6, and decides to do what 6 had said first: "go back to the source," which he figures is the room he first awoke in.
In the scientist's workshop again, 9 finds a box in the scientist's hands labeled for "9", and opens it. A hologram pops up, and in a brief message, the scientist shows him how to use the talisman against the machine.
Running back, 9 finds the others struggling to destroy the machine with a cannon they found, and tells them everything. 1 shoots anyways, but the machine is only hurt slightly, and they are forced to run. They hide under a box that has a belt of bullets strung over and covering it, and 9 tells them his plan to use himself as bait. He shows them the sequence in which to use the talisman, but immediately afterward, the machine finds them. They run, and the machine lights off the bullets with a blast of fire. There is an explosion, in which 7 is thrown up against a wooden post and 1's hand is injured. 9 slowly gets up and prepares to sacrifice himself, despite 7's desperate pleas for him not to. 1 instead, however, pushes 9 out of the way and is killed himself, and 9 gets the talisman. He uses the sequence he learned and destroys the machine. It explodes, some of the parts collapsing on 9, and 7, 3, and 4 rush over to help up 9, who had been momentarily knocked out by the explosion of metal. 7 hugs him and says that he did it, but he answers that he hadn't, not yet.
9, 3, 4, and 7 all set up memorials for the dead stitchpunks, and 9 activates the talisman once again, this time, the spirits of 5, 2, 1, 8, and 6 appear out of it. 1 places a hand on 9's shoulder, implying that he'd thought 9 had done a good job, and after a moment they begin to disappear into the sky. 7 murmurs that they're free now, and thunder booms. It begins to rain, and of course, none of the stitchpunks have seen water before, so they are amazed. The water droplets fall on the camera lens one by one as the camera pulls away from the four, and inside those droplets appear green specks moving around, implying that life will go on.
The closing lines of this movie are 7 asking 9 "what happens next?" and 9 replying, "I don't know. But the world is ours now; it's what we make of it."
